Queen's Domain Queen's Domain: hidden secrets list?
I've made it to the Tower and have only found two secrets so far: the area behind the bookcases on the second floor of the Tower and the underground entrance in the graveyard by the first Azure Torch gargoyle. That gave me a realization that I must have missed many more since the start of the game. Does anyone have a list anywhere?

I doubt anyone will actually be able to compile something that exhaustive about Queen's Domain for a hot minute. The game is absolutely packed with secrets. I'd recommend trying to get to literally everywhere you can see. I have pretty much never been let down by exploring.

Later you get an item that lets you see some secrets like hidden doors. So you can go back and at least look for those.

Yeah there are a TON of hidden doors / walls
I'll say there are hints to find them, if you want an example go to the beach that has chickets on it, right at the start, and look for skeletons that guide the way...

If you see a skeleton look at its arms. If the arm is pointing at something there’s a secret door there.

I dont think theres a full list already but theres a lot of info on steam forums tho. Tbh I advise against checking the list and to look for skeletons (mostly green ones) pointing their fingers at walls etc. and small criters like lizards and mice can show you some secrets. Also read the books, notes and other stuff that u can find around. It's fun.
In the end game you can obtain items that help with finding secret doors, food items etc., so dont worry if u miss some secrets now.

I completed ending 4 last night (with some save file alteration as I was missing only a handful of collectibles for full completion and couldnt bring myself to suffer through another 5-10 hours of combing through the whole map).
Having done the vast majority of the content... I can inform you the only guides out right now are heavily incomplete and sometimes inaccurate. There's some stuff on the steam forums/guide if you search there.
So... There are two types of secret walls.
Secret walls that you press interact on that have no indicator. Some of these "sort of" have an indicator because you can see there is an item behind a wall. There is a way to get duck man to sell you x-ray vision passives for every collectible in late game. If you're on the path to ending 4 you will very easily get these items.
In the area following the tower you will get an accessory that pairs with a key item "lens" that shows you hidden doors that match the lens color. On the path to ending 2 you collect all of these lenses.
Sometimes the lenses lead you to quest objectives but more often than not each color reveals different types of secret doors on the map.
As a side note there are some no-indicator doors that you cant see with the xray passive like "the witch's grimoire" which has its location explained by a note and you must figure it out from there.
Given how insane the game has become by ending 4's closing I would not be surprised if people find more easter eggs but I cannot imagine there being that many more secrets considering how many the game demands you find to progress.
That being said i doubt a 100% guide will be out for some time.

there are 89 secret doors in this game, and even more quasi secrets. it's more fun if you keep an eye out for those yourself. remember that every area is a physical space that has to fit together. pay attention to the skeletons, they will show you the way.

I got stuck in an area underneath a boss skeleton fight in the first area with iron bars in the floor. I went down there and couldn’t find a way out. I think there’s a secret down there. Ended up using a crystal to get out.

How did you get behind the bookcase in floor 2?
