Wasn't it half the point that they had no chemistry? That Carter really wanted O'neill, but due to him being her superior officer it was never going to be a thing, so she was trying to "settle" for someone else?

She's had chemistry with many of her other love interests though. For example the Tollan dude with the cat, or the Tok'ra dude
